ApHMM: Accelerating Profile Hidden Markov Models for Fast and Energy-Efficient Genome Analysis

Profile hidden Markov models (pHMMs) are widely employed in various bioinformatics applications to identify similarities between biological sequences, such as DNA or protein sequences. In pHMMs, sequences are represented as graph structures. These probabilities are subsequently used to compute the similarity score between a sequence and a pHMM graph. The Baum-Welch algorithm, a prevalent and highly accurate method, utilizes these probabilities to optimize and compute similarity scores. However, the Baum-Welch algorithm is computationally intensive, and existing solutions offer either software-only or hardware-only approaches with fixed pHMM designs. We identify an urgent need for a flexible, high-performance, and energy-efficient HW/SW co-design to address the major inefficiencies in the Baum-Welch algorithm for pHMMs. We introduce ApHMM, the first flexible acceleration framework designed to significantly reduce both computational and energy overheads associated with the Baum-Welch algorithm for pHMMs. ApHMM tackles the major inefficiencies in the Baum-Welch algorithm by 1) designing flexible hardware to accommodate various pHMM designs, 2) exploiting predictable data dependency patterns through on-chip memory with memoization techniques, 3) rapidly filtering out negligible computations using a hardware-based filter, and 4) minimizing redundant computations. ApHMM achieves substantial speedups of 15.55x - 260.03x, 1.83x - 5.34x, and 27.97x when compared to CPU, GPU, and FPGA implementations of the Baum-Welch algorithm, respectively. ApHMM outperforms state-of-the-art CPU implementations in three key bioinformatics applications: 1) error correction, 2) protein family search, and 3) multiple sequence alignment, by 1.29x - 59.94x, 1.03x - 1.75x, and 1.03x - 1.95x, respectively, while improving their energy efficiency by 64.24x - 115.46x, 1.75x, 1.96x.


Reinforcement Learning for Shared Autonomy Drone Landings

Novice pilots find it difficult to operate and land unmanned aerial vehicles (UAVs), due to the complex UAV dynamics, challenges in depth perception, lack of expertise with the control interface and additional disturbances from the ground effect. Therefore we propose a shared autonomy approach to assist pilots in safely landing a UAV under conditions where depth perception is difficult and safe landing zones are limited. Our approach comprises of two modules: a perception module that encodes information onto a compressed latent representation using two RGB-D cameras and a policy module that is trained with the reinforcement learning algorithm TD3 to discern the pilot's intent and to provide control inputs that augment the user's input to safely land the UAV. The policy module is trained in simulation using a population of simulated users. Simulated users are sampled from a parametric model with four parameters, which model a pilot's tendency to conform to the assistant, proficiency, aggressiveness and speed. We conduct a user study (n = 28) where human participants were tasked with landing a physical UAV on one of several platforms under challenging viewing conditions. The assistant, trained with only simulated user data, improved task success rate from 51.4% to 98.2% despite being unaware of the human participants' goal or the structure of the environment a priori. With the proposed assistant, regardless of prior piloting experience, participants performed with a proficiency greater than the most experienced unassisted participants.


Amortized Variational Inference: When and Why?

Variational inference is a class of methods to approximate the posterior distribution of a probabilistic model. The classic factorized (or mean-field) variational inference (F-VI) fits a separate parametric distribution for each latent variable. The more modern amortized variational inference (A-VI) instead learns a common \textit{inference function}, which maps each observation to its corresponding latent variable's approximate posterior. Typically, A-VI is used as a cog in the training of variational autoencoders, however it stands to reason that A-VI could also be used as a general alternative to F-VI. In this paper we study when and why A-VI can be used for approximate Bayesian inference. We establish that A-VI cannot achieve a better solution than F-VI, leading to the so-called \textit{amortization gap}, no matter how expressive the inference function is. We then address a central theoretical question: When can A-VI attain F-VI's optimal solution? We derive conditions on the model which are necessary, sufficient, and verifiable under which the amortization gap can be closed. We show that simple hierarchical models, which encompass many models in machine learning and Bayesian statistics, verify these conditions. We demonstrate, on a broader class of models, how to expand the domain of AVI's inference function to improve its solution, and we provide examples, e.g. hidden Markov models, where the amortization gap cannot be closed. Finally, when A-VI can match F-VI's solution, we empirically find that the required complexity of the inference function does not grow with the data size and that A-VI often converges faster.


Learning Recurrent Models with Temporally Local Rules

Fitting generative models to sequential data typically involves two recursive computations through time, one forward and one backward. The latter could be a computation of the loss gradient (as in backpropagation through time), or an inference algorithm (as in the RTS/Kalman smoother). The backward pass in particular is computationally expensive (since it is inherently serial and cannot exploit GPUs), and difficult to map onto biological processes. Work-arounds have been proposed; here we explore a very different one: requiring the generative model to learn the joint distribution over current and previous states, rather than merely the transition probabilities. We show on toy datasets that different architectures employing this principle can learn aspects of the data typically requiring the backward pass.


Social Robot Mediator for Multiparty Interaction

A social robot acting as a 'mediator' can enhance interactions between humans, for example, in fields such as education and healthcare. A particularly promising area of research is the use of a social robot mediator in a multiparty setting, which tends to be the most applicable in real-world scenarios. However, research in social robot mediation for multiparty interactions is still emerging and faces numerous challenges. This paper provides an overview of social robotics and mediation research by highlighting relevant literature and some of the ongoing problems. The importance of incorporating relevant psychological principles for developing social robot mediators is also presented. Additionally, the potential of implementing a Theory of Mind in a social robot mediator is explored, given how such a framework could greatly improve mediation by reading the individual and group mental states to interact effectively.


Learning Successor Representations with Distributed Hebbian Temporal Memory

This paper presents a novel approach to address the challenge of online hidden representation learning for decision-making under uncertainty in non-stationary, partially observable environments. The proposed algorithm, Distributed Hebbian Temporal Memory (DHTM), is based on factor graph formalism and a multicomponent neuron model. DHTM aims to capture sequential data relationships and make cumulative predictions about future observations, forming Successor Representation (SR). Inspired by neurophysiological models of the neocortex, the algorithm utilizes distributed representations, sparse transition matrices, and local Hebbian-like learning rules to overcome the instability and slow learning process of traditional temporal memory algorithms like RNN and HMM. Experimental results demonstrate that DHTM outperforms classical LSTM and performs comparably to more advanced RNN-like algorithms, speeding up Temporal Difference learning for SR in changing environments. Additionally, we compare the SRs produced by DHTM to another biologically inspired HMM-like algorithm, CSCG. Our findings suggest that DHTM is a promising approach for addressing the challenges of online hidden representation learning in dynamic environments.


Blessing from Human-AI Interaction: Super Reinforcement Learning in Confounded Environments

As AI becomes more prevalent throughout society, effective methods of integrating humans and AI systems that leverage their respective strengths and mitigate risk have become an important priority. In this paper, we introduce the paradigm of super reinforcement learning that takes advantage of Human-AI interaction for data driven sequential decision making. This approach utilizes the observed action, either from AI or humans, as input for achieving a stronger oracle in policy learning for the decision maker (humans or AI). In the decision process with unmeasured confounding, the actions taken by past agents can offer valuable insights into undisclosed information. By including this information for the policy search in a novel and legitimate manner, the proposed super reinforcement learning will yield a super-policy that is guaranteed to outperform both the standard optimal policy and the behavior one (e.g., past agents' actions). We call this stronger oracle a blessing from human-AI interaction. Furthermore, to address the issue of unmeasured confounding in finding super-policies using the batch data, a number of nonparametric and causal identifications are established. Building upon on these novel identification results, we develop several super-policy learning algorithms and systematically study their theoretical properties such as finite-sample regret guarantee. Finally, we illustrate the effectiveness of our proposal through extensive simulations and real-world applications.


Provable Benefits of Multi-task RL under Non-Markovian Decision Making Processes

In multi-task reinforcement learning (RL) under Markov decision processes (MDPs), the presence of shared latent structures among multiple MDPs has been shown to yield significant benefits to the sample efficiency compared to single-task RL. In this paper, we investigate whether such a benefit can extend to more general sequential decision making problems, such as partially observable MDPs (POMDPs) and more general predictive state representations (PSRs). The main challenge here is that the large and complex model space makes it hard to identify what types of common latent structure of multi-task PSRs can reduce the model complexity and improve sample efficiency. To this end, we posit a joint model class for tasks and use the notion of $\eta$-bracketing number to quantify its complexity; this number also serves as a general metric to capture the similarity of tasks and thus determines the benefit of multi-task over single-task RL. We first study upstream multi-task learning over PSRs, in which all tasks share the same observation and action spaces. We propose a provably efficient algorithm UMT-PSR for finding near-optimal policies for all PSRs, and demonstrate that the advantage of multi-task learning manifests if the joint model class of PSRs has a smaller $\eta$-bracketing number compared to that of individual single-task learning. We also provide several example multi-task PSRs with small $\eta$-bracketing numbers, which reap the benefits of multi-task learning. We further investigate downstream learning, in which the agent needs to learn a new target task that shares some commonalities with the upstream tasks via a similarity constraint. By exploiting the learned PSRs from the upstream, we develop a sample-efficient algorithm that provably finds a near-optimal policy.


Optimal Best Arm Identification with Fixed Confidence in Restless Bandits

We study best arm identification in a restless multi-armed bandit setting with finitely many arms. The discrete-time data generated by each arm forms a homogeneous Markov chain taking values in a common, finite state space. The state transitions in each arm are captured by an ergodic transition probability matrix (TPM) that is a member of a single-parameter exponential family of TPMs. The real-valued parameters of the arm TPMs are unknown and belong to a given space. Given a function $f$ defined on the common state space of the arms, the goal is to identify the best arm -- the arm with the largest average value of $f$ evaluated under the arm's stationary distribution -- with the fewest number of samples, subject to an upper bound on the decision's error probability (i.e., the fixed-confidence regime). A lower bound on the growth rate of the expected stopping time is established in the asymptote of a vanishing error probability. Furthermore, a policy for best arm identification is proposed, and its expected stopping time is proved to have an asymptotic growth rate that matches the lower bound. It is demonstrated that tracking the long-term behavior of a certain Markov decision process and its state-action visitation proportions are the key ingredients in analyzing the converse and achievability bounds. It is shown that under every policy, the state-action visitation proportions satisfy a specific approximate flow conservation constraint and that these proportions match the optimal proportions dictated by the lower bound under any asymptotically optimal policy. The prior studies on best arm identification in restless bandits focus on independent observations from the arms, rested Markov arms, and restless Markov arms with known arm TPMs. In contrast, this work is the first to study best arm identification in restless bandits with unknown arm TPMs.


Agile Catching with Whole-Body MPC and Blackbox Policy Learning

We address a benchmark task in agile robotics: catching objects thrown at high-speed. This is a challenging task that involves tracking, intercepting, and cradling a thrown object with access only to visual observations of the object and the proprioceptive state of the robot, all within a fraction of a second. We present the relative merits of two fundamentally different solution strategies: (i) Model Predictive Control using accelerated constrained trajectory optimization, and (ii) Reinforcement Learning using zeroth-order optimization. We provide insights into various performance trade-offs including sample efficiency, sim-to-real transfer, robustness to distribution shifts, and whole-body multimodality via extensive on-hardware experiments. We conclude with proposals on fusing "classical" and "learning-based" techniques for agile robot control. Videos of our experiments may be found at https://sites.google.com/view/agile-catching
